Seems like enabling Aero in Windows 7 adds some lag. With Aero enabled I get about 200ms in reaction time tests. Disabled it's about 180+ms. Video card is GeForce GTX 760. On my old XP machine I get slightly better reaction times, but that could be due to hardware differences (e.g. ATI video card). Monitor is the same.
There are some claims by others that when playing 3D games in fullscreen mode there is no or less additional lag.
Aero is 3D accelerated, which will slow down any other graphics-intensive application, and the theme server for windows adds lag too,and both basic non-classic themes and accelerated themes will add a certain amount of lag.

where i work (engineering/design consultancy) we disable aero (amongst a lot of other things) on all our workstations. i wouldn't be surprised if its common practice for anyone using 3D CAD software nowadays
Although switching to classic 'theme' is not enough as it's still being rendered by the Aero engine - it's just not as pretty. To really get that Win2000 look and speed, you need to disable the Themes service completely, via the Services snap-in (type services.msc into the Run.. box).
